Captain Colter Stevens (Jake Gyllenhaal) wakes up on a speeding commuter train with no idea how he got there. Sitting across from him is Christina (Michelle Monaghan), a woman he doesn't know, although she clearly believes she knows him. After taking refuge in the toilets, he is surprised to see in the mirror the reflection of another man, as well as identification cards in his wallet that belong to a school teacher named Sean Fentress. Suddenly, a great explosion tears the train apart.

Almost instantly, Colter is transported to a high-tech isolation unit, where a woman in military uniform named Goodwin (Vera Farmiga) demands that he be held accountable for everything he has seen. Colter was on a top-priority mission to identify a terrorist who had destroyed a train a few hours earlier and who plans to kill thousands of people with a much more powerful explosion in the heart of downtown Chicago. A top-secret program, codenamed 'Source Code', allows Colter to briefly exist as Sean in the parallel reality in which the commuter train is about to explode.

Each time he returns to the train, Colter has only eight minutes to discover the identity of the terrorist. Little by little he gathers new clues, but fails to find his prey. The more data he discovers, the more he becomes convinced that he can prevent the deadly explosion from occurring… unless time runs out sooner.
